Genomics (Exome and Whole Genome Sequencing data analysis)*

 

Study design, alignment, SNPs, indels, CNVs, structural variants, annotation, visualization, network analysis, variant interpretation and classification.

Transcriptomics (RNA-Seq, miRNA-Seq, single-cell/single-nuclei RNA-Seq, and CITE-Seq data analysis)#

 

Study design, quality and control, alignment, gene-level or transcript level quantification, differentially expressed gene lists, gene set annotation, genome visualization, network analysis. Related applications to 10X Genomics single-cell/single-nuclei RNA-Seq, such as CITE-seq, ATAC-seq, and 10X Genomics spatial transcriptomics, are also supported (other cases beyond 10X Genomics can be discussed in a consultation).

Upon request, for single-cell/single-nuclei analysis, the core may develop custom web-based applications to allow users to interactively visualize their data. An example of this may be viewed at: https://day-lab.shinyapps.io/ratlas/ - apps can be hosted locally in OpenStack during development time or external servers (shinyapps.io or AWS).
